Nevertheless, the validation of most of these SNPs still remains challenging at both scientific and economical point of view.
The most efficient way to cope with these two issues is to reduce the cost of the genotyping process in order to possibly enlarge the samples panel. We can provide you with a solution by building your custom GeneChip (based on your own SNPs selection) and scan this GeneChip on control population. The perfect tool to perform this is the Affymetrix Molecular Inversion Probe (MIP) technology which allows the analyses of 3000 to 25,000 SNPs at a time.
As you expect your expectation is to keep conserve the high conversion rate you’ve got get from your first Affymetrix’s genotyping results, you want to keep on working with this Affy technology: we have reach 97% conversion rate in our last MIP based Custom SNP GeneChip experiment !! But it is not always possible to comply with the policy of Affymetrix in term of minimum of SNPs (3000) to select for the Custom GeneChip or for the minimum number of patients/samples to test (1500).
